Deleting the same two files as they had been restored upon reloading the game. The mods still did not show up in the ingame menu. This time it actually showed the download and installation.

Deleted the one file titled Civ5ModsDatabase. It had a funny title like 7dffd7- so forth. Then went to docs/mygames/civ5/ModUserData and deleted the one file that was inside. I am not even 100% sure that what I did, was the actual cause of the fix but, I had the same problem and this is what I did.
